I suppose there could have been a power surge during the emergency braking event that knocked out the controller. What you will need to do is use a circuit tester, # PTW2993, to test the black wire leading to the controller. It should show power. If it does not, then the brake controller power fuse is blown (if it just plugs into the vehicle) or the circuit breaker keeps tripping. The only reason two of the lights would be blinking under normal circumstances would be if the circuits that were blinking where the left and right stop/turn signals and it was because you had the emergency flashers of your vehicle on.

From what I can see in your question, it seems like the most likely cause for the signal lights on your trailer to be malfunctioning after installing the Optronics Sealed Stop, Turn and Tail Light # STL78RB is the ground connection on your trailer. The easiest way to determine which wire is your reverse light wire so you can install the Universal Installation Kit for Trailer Brake Controller # ETBC7, is to go to the rear of the vehicle where your taillights are located and pull the housings off of the vehicle to have access to those wires.
